I am going to try reinstalling all of the mods with FOMM. As I stated before I do not have any mods besides NVSE NVAC 4GB Patch. Sorry for not getting back sooner, and I took your comment into consideration and after did some more research on it. What are you running and how do you launch? I have NVSE installed FOMM (Fallout Mod Manager) but even I get missing meshes in Fallout 3. However, be advised, that is not 100% guaranteed, there may be conflicts between mods that you have which are causing it.

This may happen if you manually install mods and use the "Play" button in Steam to launch the game, I would STRONGLY recommend that you install a mod manager (such as FOMM which is what I use) then use the "Package Manager" button in FOMM to install your mods. If you have mods on the game (from nexus Mods I presume) then it is simply a case of that mod not installing properly.
